Hey,
The way you set things up with filters should indeed work. You can use either strict filters to completely ignore the hits, or soft filters to set a percentage penalty. Just to check, are you then also applying these TM settings in your project?
As for the hits, I'm not sure I understand what you mean. If you have multiple hits for a segment, they are sorted by match rate first and foremost, then by other criteria such as master/working/reference TM, and finally by date (where the newer result will take preference). Could you maybe provide a simple example of what you mean/what you want to achieve?
